Research

Reactivation of underlying pathogens is NOT NEW. We know this factually from the chicken pox/shingles pathogen.

Also, measles is known to reset the ENTIRE immune system and bring protection from everything down to zero, potentially leaving reactivation of underlying pathogens, which is by levels of magnitude more complex than the physical disability it can cause and makes it imperative that you VACCINATE YOUR KIDS.: https://ibb.co/cbFXrRw

Again: NONE of this is brand new, and COVID19 along with other known pathogens, seems to potentially weaken the immune system enough to reactivate underlying pathogens.

Non-SARS2 Pathogens

However, quite a number of pathogens are still ranking in the HIGH level: FluA, FluB, Human Metapneumovirus (HMPV) and the gastro pathogens Norovirus and Rotavirus are still out there.

For norovirus and rotavirus, it's important to wash hands with soap and warm water for 20sec.

H5N1

Nothing above here has scientists sitting up at attention right now except one thing: H5N1 bird flu.

H5N1 has jumped to dairy cattle (after infecting numerous other species such as seals, fox, deer, etc.), has been found in cattle in TX, KS, MI, NM, and now Idaho.: https://ibb.co/1JgGY2v

Before now, almost all transmission was bird-to-other-species. "Cow-to-cow transmission cannot be ruled out" and will be a disaster for the food supply if not controlled.: https://ibb.co/mDKVZ7R

There is resistance amongst dairy farmers in the US and in Europe to get their cattle tested.

The absolute worst case scenario is if it "makes the leap" to pigs. That means, if genetically it mutates (like COVID-19 is doing) to be able to:

---Infect pigs.

---Gain capability of pig-to-pig transmission.

The genetic "leap" from bird to mammals was very large, and will also be the "leap" from cattle to pig.....but the "leap" from pigs and ferrets to humans after that will be really, really small.

This would be the same route the Spanish Flu took 106 years ago: Birds -> pigs -> humans.

It is...really not a good time to consume unpasteurized, raw dairy products.

:ms_arrow_right: I'm spending a lot of words on this because so far, this thing has a 50% kill rate**. That is, 1 out of every 2 people who contract H5N1 will die.

I don't know what else to say. We MUST push for thorough farm testing, biosecurity, and intense transmission research.

JN.1.11 has totally fizzled out (that's the difference between how it looks in a lab compared to actual infectivity) but there is a new variant that is being VERY closely scoured for by geneticists: JN.1.23 (that's JN One Dot Twenty-Three.)

This variant has an absolutely astounding ACE2Binding ability (which means it's easier to "stick" to lungs) + very good escape rate (which means it looks different than anything else before it and the body isn't sure how to react to it).: https://ibb.co/B45zX5B

It has already been found on 3 continents (South America/Brazil, North America/California, and Asia/India) and also in Canada/Alberta. it's now being tracked on Rajnarayanan's Tableau chart for the US.: https://ibb.co/xMwRyyC

This also has so much binding ability, it has the most potential to even "spend" some of its infectivity on other mutations that will benefit its children, sacrificing it for more severity or more innate infectivity....which would be very bad.

The good news is that this variant has only 2 differences between it and what we're already dealing with. Despite the very good ACE2 binding, XBB.1.5 vaccines and prior infections with JN.1 should hold against it at least a little while.: https://ibb.co/42D30fZ

(Note: don't get infected to prevent infection. That's silly. There's NO sure way to know if you were infected with JN.1 unless you get your case sequenced. Get vaccinated and use source control. That's smart and NOT silly.)

WORST CASE SCENARIO FACTORS IN SARS2 BIOLOGICAL EVOLUTION, IN COMBINATION WITH PUBLIC REPONSE.

Currently we're dealing with at least nine of these.

A large wave with a peak of prolonged duration followed by ongoing peaks of decreasing amplitude but several exceeding health care delivery, laboratory and public health capacity thresholds.

Peak is similar or higher than the incidence experienced at the peak of the Omicron wave.

:covid19: Relatively high seasonal peak in winter occurs concurrently with severe influenza/other respiratory pathogens season.

Similar timing of peaks across the country (each jurisdiction experiences peaks at same time).

New VOC with high transmissibility, increased severity and immune escape properties becomes the dominant strain.

:covid19: VOC with immune escape properties reduce vaccine effectiveness.

:covid19: There is reluctance to take the licensed vaccines (or specific vaccines) or vaccine supply is insufficient or delayed, reducing vaccine coverage.

:covid19: Available vaccines do not significantly reduce transmission and do not confer long-term immunity.

:covid19: Available treatment/therapeutics are less effective against dominant variant.

Weak/non-sustained post-infection immunity (recovered cases become susceptible again).

Demand for health care resources (hospitalizations, ICU beds, ventilators, personal protective equipment (PPE), Long-term care spaces, etc.) exceeds system capacity (during wave peaks).

:covid19: Shortage of health care providers (e.g., due toillness, burnout, work refusal, international competition).

:covid19: Demands on both laboratory and public health resources exceed capacity (during all wave peaks).

:covid19: Low level of compliance with public health measures.

:covid19: Permeation of mis /disinformation in Canadian society and/or loss of public trust/confidence.

There's not much new data as of yet, and I don't have much time to post this morning.

There's no new Biobot wastewater data, that will be updated Jan. 9th.

There's also no new CDC map data and the NOWCAST has not been updated at the time I posted this.

Please take this highly evasive, transmissible variant seriously. The latest XBB vaccine will help sorta-ok-marginally against severe disease and health care system strain but this variant is many, many mutations away from anything we currently have, so source control is best.

Wear a quality RESPIRATOR. This is increasingly VITAL as it gets colder, making leaving windows open less ideal.

We in PA are in more moderate levels of SARS2 spread and it will be more important than ever to practice source control against JN.1 to maintan this. XCR and especially XCT are concerningly fast recombinant variants and until they show extreme slowing of growth I'll try to keep track of them specifically, too.

JN.1 updates

JN.1 looks like it's seriously affecting infection numbers in Canada, Muenich, and especially France, where JN.1 is already estimated to be the top variant. Very bad for the holidays.

Sato Lab has done some additional research for BA.2.86 (NOT BA.2.86.1 or JN.1, they are completely different entities now and will require their own testing.): https://twitter.com/SystemsVirology/status/1720645361570652286

Takeaways from this:

🔴BA.2.86 defintiely has potential to take over the whole variant market in the future. (And this is the SLOWEST variant, the parent of even faster variants.) With over 30 mutations to all current variants it has great potential to infect through any current immunity, due to antigenic shift alone.

🔴Four antivirals work against it including Remdesivir. (Molnupiravir is strongly discouraged by the viral genetics community.)

🔴The cell fusion is only slightly greater than BA.2, meaning it has potential to not cause as severe disease as something more fusogenic (i.e., it's not Delta-like).

🔴"Overall, BA.2.86 does not appear to pose an increased risk to human society. However, it is possible that its virological phenotype may change or even worsen in the future by acquiring additional mutations. Continued monitoring and surveillance are important now and then."

Sato is being encouraged to do similar testing for JN.1 and JQ variants which are descendants of BA.2.86 and have been proven faster movers.

🔴WWSCAN has Norovirus (the common "stomach virus") as HIGH nationally. Please wash your hands often, make sure utensils and eating places are clean, and also wash any fresh food that might need it (fruits, veggies, etc.)

What's going in the Lackawanna area??? Please get a hold of this before the holidays or we're gonna have a bad time. Also in Bucks/Franklin areas. Clean that air and use those respiratoirs!

I am no where near a viral geneticist but the problem isn't severity right now (ACE binding/cell fusion) although those two are STILL very high with BA.2.86 and JN.1 compared to the baseline.

The most concerning mutations (L455S) focus on immune escape, which is the problem with upcoming variant JN.1. It doesn't matter if it's "less severe" if you have the potential to recontract it every few months or contract a new infection after you were just finished with one. "Death by a thousand cuts".

IMHO it's much, much worse socially than one variant that sends people to the morgue or hospital because people don't SEE the long term/inner cellular damage and can still "no big deal" it.

These are all the variants already in the USA with an estimated growth advantage higher than BA.2.86.1, which according to covSPECTRUM already has a >53% advantage over the absolute baseline.

JN.1 is at the top with an estimated growth advantage of >130%.

Not nearly enough people caring about these COVID vaccinations. Gonna be a wacky winter.
